This has probably been discussed to death but I'm not paging back through 80+ pages to find the thread, so...
Cerberus is a rogue black-ops group. They murder alliance troops and engage in experiments that would make a Spark blanch. In fact it's not unreasonable to say that their Rachni experiments endangered all of citadel space.
Shepard spends much of the first game stomping on their weewee. He destroys their bases, kills their dudes, wrecks their experiments, sells their files, drinks their beer and sleeps with their girlfriend.
Now blacks-ops guys are not noted for being the forgive and forget types. You'd think Shepard would be at the very top of Cerebuses 'terminate with extreme prejudice' list. Yet in ME2 we know Shepard is working with them. What devil's bargin brings this about?

Well, for starters, all that wee wee stomping and girlfriend banging you mention is optional, well almost all of it. So I think it's quite possible that your relationship with Cerberus might depend a fair bit on what choices you made and what missions you did in ME 1 relating to them.
I doubt very much it's a flat "Hey, let's work together, good friend" kind of scenario, no matter what. Obviously there is going to be some great overriding reason that both parties are forced or it's at least in their best interests to work together on this.
On top of it though, being Shepard and knowing all we know, why wouldn't we want a chance to get inside the hive as it were and learn more about Cerberus' inner workings? And on the other side, I'm sure Cerberus wouldn't just wipe out one of the most influential and powerful humans in existence without trying to make him an offer he couldn't refuse, or at least try and make him see things from the Cerberus point of view.
